Any ideas on why the 502 ion on my 5971 Std.Spectra Autotune looks a bit "rough" frequently?

When was the last time you cleaned your source? What is your EM Volt readings? Have they gone up? Sometimes all you need to do is vent the MS, clean the source, turn the EM Horn a twist, put her back together, and find the Autotune will look great.

Thanks for the suggestions. I have used two new Multipliers with no change. I'm changing out the source tomorrow. I checked the RFPA and it's within specs. My pressure is around 4.5 x10-5 torr. EM Voltage is around 1100.

Something I noticed in the past is that sometimes when the source or lenses got dirty is that odd voltages would be applied. There would be two maxima in the plot of response vs. voltage, but the higher voltage would give an odd pattern and lower response, especially on the heavy end. It has been a few years, but if I remember correctly 1100 volts is unusually low even for a new multiplier. Clean the source, and change the oil if you haven't done that recently.
