I'm looking into purchasing a flash chromatography instrument. Anyone have experience with either Biotage, Isco, or Jones Systems?

We looked at the Biotage system which was OK. The cartridges could work out to be expensive though, I guess that is a problem if funds are tight. The first question though is what scale are you working on?
Smaller scale work can be done easily using old LC pumps, this will save money. A home made system can be very satisfactory if you have workshop facilities and old LC pumps and 10mm+ idcolumns. This is the approach we have taken.
My advice would be to get a demo of all three. Just like test driving cars!

Jones chromatography have exactly the system you require in 4 formats and you will find the prices exceptionally cost effective.
These instruments are widely used by all the top Pharmaceutical companies and there conception was in conjunction with one.

If you need more flexible instrument for analytical work as well as semi-preparative isolation, please control OPLC(Optimum Performance Laminar Chromatography or OverPressured Layer Chromatography).Easy change from analytical to preparative sorbent bed can fulfilled in minutes.Depending on the conditions the limit of loading is about 30-50 mg/run.One development is in the range of 30-120 min.
