When analyzing combinatorial libraries, chemists are normally faced with samples that vary in the polarity of side chains, while the underlying chemical structure remains the same. This is a different problem than classical sample analysis in which the sample components are usually known, but quantity changes from sample to sample. What is the best (column and mobile phase) strategy for solving the CC's problem?

Gradient RP-HPLC works well for CC applications. Speed (inject to inject cycle time) is important, as well as the breadth of applicability of the method due to sample diversity. Try a short C18 column with dimensions of 2.1x50mm, 3.5 micron particle size. Use 0.1% formic acid as the A eluent, and 95/5 ACN/Water 0.07% in formic acid as the B eluent with a 3 minute linear gradient from 0-100%B at 1.0 mL/min. For this "generic" method, shorter columns and gradients can also be used as well as pre/post gradient holds as needed

Combinatorial labs generate so many leads they can be difficult to track. The Biotage Flex system will generate usable samples of pure compounds by Prep HPLC from a synthesis solution, but the system also tracks them from peak to fraction to recombination on daughter plates.
