I am looking to analyse samples of sulphonated dyes (similar to Cibracron blue F3G-A) by vis-HPLC. I was wandering if they can be analysed without using an ion pair reagent. If so do I need to keep the pH low enough to protonate the sulphate groups or can I get away with running them ionised?

We've done FDC Blue #1 by HPLC using 0.01 M perchlorate at pH 3 on RP-8 column. See L. Gagliardi, G. Cavazzutti, A. Amato, A. Basili, and D.
