Transgenomic (http://www.transgenomic.com)make a nice system. Their columns are excellent for size separations up to about 800bp I believe. The system uses a simple gradient of A: 0.1M TEAA (Triethyl ammonium acetate)in Water and B: 0.1M TEAA in 25% ACN. We typically start 55-65% A and over 10 mins run to 30-40%A, then a quick 100% B at the end to flush. You might be able to get away with a HP Zorbax Eclipse DNA column (approx. $800)
